Not all legendary Pokémon are obtainable yet. These are currently the only legendary Pokemon available on the site.

Kanto
Articuno, Moltres, and Zapdos can be obtained in the Lab. (Extremely Rare)
Mew was an Event Pokemon Available from 01/07/2013 until 14/07/2013. (No longer available)
Mewtwo was available during the Speed Click Event. (No longer available)
Johto

Entei, Raikou and Suicune can be bought in the Game Center with Game Chips. (Can buy shinies)
Lugia can be won in the Lottery when having 4 matching Pokemon. Shiny Lugia can be won when having all 5 matching Pokemon.
Celebi can be found as an egg on Route 53
Hoenn
Latios and Latias can be found in the Tall Grass - Requires Item Enigma Stone.
Sinnoh
Uxie, Azelf, and Mesprit can be won separately at the Golden Slot in the Legend Mode.
Manaphy can be bought in the Game Center with Game Chips (Can buy shiny)
Shaymin was a Summer Event Pokemon available from 29/Jul/2013 to 25/Aug/2013. (No Longer Available)
Unova
Kyurem is an Event Pokemon which is available until the end of Winter.
Kalos
Xerneas & Yvetal can be bought in the Gem Collector with gems.
